Ezra killed Summer. We know Ezra used to go by the name Nolan McPherson, and Nolan McPherson served in the military with one of Summer's patients, Kingston Barrett. So, we know Ezra knew Kingston.
Ezra finds out that Kingston is Summer's patient at the case conference. How does Ezra react? Look at the case conference emails and the text messages evidence. If you're not sure who the text messages are between, look at the witness statements and police interviews to find who has what phone number.
Hint #1
The case conference emails show that after the case conference, someone suggests to Luna that the doctors at Still Rock share schedules with each other. The text messages evidence show that Ezra made the suggestion. Ezra texts Luna that he has a "thought/idea" he wants to run by her, and shortly after, Luna sends an email about the schedule change. We know the texts are between Ezra and Luna because Ezra gives his phone number (206-714-4439) in his police interview.
Why would Ezra make this suggestion? Look at the rescheduling emails and Summer's patient schedule.

The rescheduling emails show that after the case conference, Ezra rescheduled his Monday afternoon appointments. Summer's patient schedule shows that she saw Kingston on Monday afternoons. Ezra rescheduled his Monday afternoon appointents to avoid running into Kingston at Still Rock.
The text messages evidence also show that Ezra has tried to keep a low profile for awhile — back in 2017 (when Ezra joined Still Rock), he asked Luna to take his photo down from the Still Rock website. Even before Kingston became Summer's patient, Ezra was trying to hide something.
What is Ezra hiding, and why doesn't he want to run into Kingston? Kingston must know something about Ezra that Ezra wants to keep hidden. We can assume that it's related to Ezra's time in the military, because that's how he and Kingston know each other.
To figure out what Ezra is hiding, look at the patient complaint form and the digital extraction of Luna Brooks' computer (from Part 1). On Luna's computer, focus on any notes that Luna took that relate to Ezra.

On Luna's computer there's a note about more patient complaints about Ezra (in addition to the patient complaint form). Luna notes to ask Ezra if he wants to be added to Still Rock's medical malpractice group insurance plan or if he still wants to "go solo", noting that it will be very expensive if he continues to settle patient complaints privately (as opposed to joining the group insurance plan). Why won't Ezra join the group insurance plan if he's getting frequent patient complaints against him? Can you relate this to why Ezra is avoiding Kingston and generally seems to be hiding something?
Remember — Kingston knew Ezra as Nolan McPherson, and Ezra seems to want to keep this (his past as Nolan McPherson) hidden. When did Nolan (aka Ezra) serve in the military? If you're not sure, check Kingston's therapy notes.

Ezra claims he attended medical school from 2004-2008 (see Ezra's bio on the Still Rock homepage). This is a lie, because Kingston's therapy notes say that Nolan McPherson (aka Ezra) served in the military from 2006 to 2008. Ezra didn't complete medical school, and the two pieces of evidence that prove this are the Still Rock website and Kingston's therapy notes.
The numerous patient complaints against Ezra are consistent with him not being licensed. Ezra settles these complaints privately, which is expensive. If he joined Still Rock's group insurance plan, the insurer would run a background check and find out he isn't licensed.
Ezra doesn't want anyone to connect him to his past (as Nolan McPherson) and figure out he isn't licensed, so he asked Luna to take his picture off Still Rock's website. He also rescheduled his appointments to avoid Kingston. If Kingston identifies Ezra as Nolan and tells Summer, Summer could figure out that Ezra isn't licensed (because she knows when Nolan was in the military and when Ezra claims to have been in medical school). This was Ezra motive — he killed Summer to prevent her from finding out his secret (that he didn't complete medical school).

Ezra killed Summer because he was afraid Summer would find out he didn't attend medical school. Ezra thought Summer might figure this out through her patient Kingston Barrett. Kingston and Ezra served in the military together, but back then, Ezra went by the name Nolan McPherson. Because Nolan's military service overlaps with Ezra's medical school years, if Summer figures out that Ezra is Nolan, Ezra's secret could be exposed. But, if Kingston doesn't know that Ezra is Nolan, how would Summer find out Ezra's secret through Kingston?

This would be a disaster for Ezra, because Kingston would likely bring in a photo that included him (i.e. a photo that included "Nolan"), and Summer would have immediately identified Ezra as "Nolan". Summer might notice that Ezra's military service overlapped with his medical school years and realize Ezra has fraudulent credentials. Ezra couldn't risk that, so he killed Summer on September 14th to prevent her from having a sixth session with Kingston (scheduled for September 16th).
